Nothing really unusual there that you won't encounter in any major world city like express trains, late trains cut short, rush hour or strikes.

I've always thought actually using Japanese trains easier than it looks.

Hey, give 'em a break. Transit is nonexistent outside major US cities. A lot of these guys have never even ridden so much as a city bus. And then you try to stick them on the Tokyo commuter network...
