I've seen pigeons walk in and out of trains at Shinjuku. I saw one hop on a train in Kyushu somewhere and get off at the next station... Link to comment

Read a pretty detailed article a few years back that categorized the dogs into four groups base on distance from the city center and their interactions with people. Link to comment
