When transfering from Shinkansen to Limited Express, the limited express fare is cut by half. Is it possible to buy the Limited express tickets separate from the basic fare (Joushaken) while noritsugiwarihiki still applies?

I dont know what noritsugiwarihiki is.

 

But yes you can buy separate tickets for base fare and limited express surcharge.

 

Many do this to save money as the base fare depending on length can last multiple days.

According to the JR East website, for the discount to apply, you must buy a base fare ticket along with the ltd express ticket to get the discount. However, if you already have a base fare ticket in hand with validity on the travel date, it seems you can apply it.  Best to ask the staff at the midori no madoguchi ticket office.
